The server has been doing a mega backup for the last few days... Call me paranoid but its been running on this same hard drive 24hours a day for a year now...
This is causing high server load and it cannot cope with all the requests, thus resulting in strange/slow behaviour. It usually does this at night when nobody is around but because this is a manual backup then you are all feeling the consequences
